I don't know the military mod but, like each ather mod and server, need a config file to execute. Build a file called name.cfg with your text editor and save it in the teeworld_srv folder. After that launch the server using the command:
teeworlds_srv -f name.cfg

Like said, I dont know this mod, but the basic config for play on standard ctf servers are:
sv_name NAME
sv_port 8303
sv_players 16 (i'm not sure at 100% about this... bad memory)
sv_spectator_slots 4
sv_tournament_mode 1
sv_map ctf2
sv_maprotation ctf2

Vanilla servers are standard and official non-tuned teeworlds server (DM-TDM-CTF), the one you can download from teeworlds.com in the download section.

You risk a ban if you run a MOD version of the server (non-vanilla) with the gametype set to DM-TDM-CTF. For instagib, for example, you need to put i in front of the tag (iDM, iTDM, iCTF).
Btw, if you wanna use teeworlds in a lan party, you don't need to call the masterserver, so in the config file you can add this line:
sv_send_heartbeat 0
